Some of my favorites are the where they basically get to use the back lot, such as City On The Edge Of Forever, the one where the planet is run in a Nazi esthetic/order, and the one where they come to a planet ran by people emulating 1920s mobsters, featuring Vic Tayback.

"City" is kind of an obvious answer, but that's my choice anyway. "Doomsday Machine" is a very good choice as well. I think my #2 though would be "Mirror, Mirror".
